England face the first of two key Group H qualifiers against Montenegro at Wembley on Friday, before taking on Poland four days later.
England boss Roy Hodgson had the luxury of having his entire 23-man squad report for training this week ahead of the games that will decide the Three Lions World Cup fate.
That appears to be no longer the case however after Cleverley picked up a calf complaint, and now scans have shown the injury is worse than initially feared.
A statement from the FA read: "Tom Cleverley has been ruled out for England's two World Cup qualifiers against Montenegro and Poland.
"Cleverley complained of a sore calf after training on Thursday afternoon and had a scan later that day.
"Following the results the England medical team confirmed he would miss the upcoming two matches and he has returned to his club for further treatment.
England must get a positive result against Montenegro if they are to go on and claim an automatic qualification spot for the World Cup in Brazil next year.
